When going to dual monitors, it is often easier to go with a single video card that have dual outputs.
Just as I recommend to use a (single) video card with dual outputs, I would also recommend that you use two monitors that are the same size.
It is true that some motherboards do not like using a PCI and onboard for dual monitors, because it did work at one time for you suggests that some software is not allowing it.

I have dual 19" Viewsonic LCDs VX900s with an ATI All in wonder driving one monitor with DVI output and setup as the primary and a Matrox G450 video card driving the other monitor with DVI output and my desktop extended to cover both.
You can run as many monitors as you want based on how many video cards you fit in your PC and what they have for outputs.
My main setup is a dual monitor system for surfing and general PC work.
